Do viruses from websites compromise computers running vista?

I have had cases where I have gone to a web site using IE7 and an anti-virus dialog box pops up and says "hey, a file on your computer is infected!"I'm just wondering, because IE7 runs in a "sandbox" and asks you before trying to do anything with a file in its cache, would a virus have compromised your system if the anti-virus program was not running?As in, just because a file in your cache is infected, does that necessarily mean it could have caused harm if not detected?This exclusively refers to IE7 being used in Vista.

Are you sure it wasn't a popup because I see lots of popups saying you got virus, click here to scan etc.
But even if you have infected files, you have to start the infected files but the chances that iexplorer.exe or any application gets infected is rare. The only way that you're hard drive gets crap and REALLY big crap is running .exe files (that are already infected and that have been manually downloaded) that gets some registery files and .dll and .exe in \Windows and \Programs Files.
